Laravel git pull in production

When laravel project is moved to production, the contents public folder will be in different location and other core folders in different folder. we are specifying the path in index.php. We are moving all the files and folders from public folder. How we will do git pull after moving the files from public folder, git will throw error that the files are modified, commit the changes. Please help to solve this problem.
